This is true, but he is registering an "Outbreak" of flood. He remarks that the only way to contain them is to deprive them of food. Meaning any biomatter substantial enough to sustain them. So i think he basically wants to wipe out life in that area of the galaxy in order to "do his job". but he lacks the perspective to see that he would be depriving himself of "users" and therefore he would be left in a constant waiting-for-input cycle.
I'm willing to bet there was an empire of infested flood worlds, a MASSIVE outbreak, basically, and the Forerunner made the Halos to combat them. I'm also willing to bet that the Forerunner either won this Flood War or at least wiped out most of the life in that area of the galaxy that they fired a halo into.
