It's kind of like a firebreak, where fire fighters : intentionally set a small fire to clear an area of combustible material in : an attempt to stop a much larger fire from spreading. : Ciarán. Actually somewhere in the manual or the game or even the book they give the simplest reason why. Their gods told them to destroy humanity. Also in AotCR Cortana mentions that the covenant are fools and they should have noticed signs which means the Covenant did not know about the Flood.
