Nope. Halo 2 is going to reveal the Covenant's "long history" with the Flood. The Covenant probably didn't recognize the fact that there were Flood samples on Halo but foolishly ignored them. This is assuming that the Covenant weren't simply manipulating Cortana by supplying false information...
