It's not really the only reason. Even if they had a sophisticated culture, they still seem too comedic; the way they act, talk and look; that makes them seem like extremely stereotypical "evil aliens". Also the fact they're so savage, it just isn't the same as the disciplined and honor-bound behavior of the Sangheili. With the elites de-antagonised, the whole Covenant just doesn't feel the same as it did in H1 and H2. Of course, it's not supposed to be the same. But in Reach, they better make the elites the bad guys again.
