I think we have ample evidence that the Flood can control machines. The bit about the locked doors, sure. The Gravemind flying to High Charity in "In Amber Clad." The Flood-filled Pelican right after MC is teleported onto High Charity.

My guess is that Monitors and Sentinels are "Flood-proof." The combat forms have to physically bat them out of the air; they don't attempt infection.

And Cortana would be safe from the Gravemind if it couldn't infect High Charity's computer systems. The fact that she's cooperative and compliant indicates that she knows the Gravemind could control her.

Just a thought.
