I have to agree. This is a bizarre one for sure. I can only suggest that if you have access to the original Marathon CD you should try installing that version and see if it replicates the problem. If it doesn't then it is the Marathon files you downloaded. But I have never heard of anyone else having a similar problem with the free downloadable versions.
I am assuming you are getting your files from http://trilogyrelease.bungie.org
