The Halo builders could have found some general characteristic that is highly correlated with sentience and designed the Halo to act lethally upon that. If the Halo, say, interferes with only higher-order brain functions (which might be doable with an electromagnetic pulse of the correct frequency) it would render sentient organisms unable to keep themselves alive or reproduce while leaving anything with nothing more than a hindbrain or ganglion untouched.
