I think that we are back on the T&R. Consider: The T&R may have been the only ship Cortana damaged (4 destroyed, the rest survived), so it was the only Covenant vessel that landed on the Halo. The interior of the ship is exactly the same, which explains Cortana's comment about her records. As to why the ship moved? I can only imagine that the Flood invaded the ship while it was grounded, causing the Covenant on board to panic and take off, but then lose control and have the ship crash in the area it's found in on Keyes.
