Remember all the way back in season 1, Church recounts how Tex killed his whole team at Sidewinder? This is what actually happened, and Tex has actually mentioned it before -- a couple of seasons ago she was talking about some of the Freelancers attacking the headquarters to rescue the Alpha, but that when Tex got there, he was "already gone".

The conversation between Church is Tex takes place inside a memory unit, which they've trapped Church inside of to torture him. Tex can do this because, as we found out a couple of episodes ago, Project Freelancer was actually given two AIs, Alpha and Beta. Tex is the Beta.
