Off the top of my head:

One idea is that the original Halo Trilogy could be called "The Original Trilogy".

You might think I'm being sarcastic but I'm not. People would immediately understand what you're talking about and there would be no confusion. This is not a George Lucas situation where the original trilogy is chronologically further along than later trilogies. So you won't have that problem.

We can think of cool names for it all day, but I think that what works best is something that is inherently understandable. Not only does it name them, it describes them. "Reclaimer" doesn't describe the fact that 4, 5, and 6 are the second trilogy or that they're 4, 5, and 6 (by the way, I love that they're naming it the Reclaimer Trilogy, I'm just making a point about the nature of the proposed name). Also, by saying that they're the original trilogy, Bungie is inherently attributed as their creator because everyone knows that Bungie made Halo.

Anyone have a better idea than this?

Also, I like the idea of games having names instead of numbers. I say "Reach" whenever I talk about the game "Halo: Reach" because not only does everyone understand it, the word Halo is only two syllables and it kind of just disappears out of a person's attention span whether you just say "Reach" or "Halo: Reach". It's just understood that Reach is a Halo game. I work at Gamestop, so I say both versions often enough to be sure of this.

As for indicating the chronology in the title, I think that's what subtitles are for. I'd like text so small that it's out of the way of the title that says something akin or identical to "The _____ game in/of the _____ Trilogy."

For example, the first game in the Reclaimer Trilogy could be called "Halo: [Splazerface]. The First Game in (or "of") the Reclaimer Trilogy".

Another alternative that would work great are replacing words like "first, second, and third" with "Introduction to", "Conclusion of", and whatever the middle ones would be called.

So under this taxonomy, you could employ titles such as "Halo: [Splazerface]. The Introduction to the Reclaimer Trilogy"

Any valid objections to these ideas? (If so, hit Alt+F4 to post reply.)
