The Terminals do allude to the only time during the war with the Flood that the Forerunner actually began to see a weakness was when the central mind (Gravemind) suffered damage. It then began to withdraw it's constituent parts to enhance its defense. I think this is what Cortana learned (possibly from the Terminals) about the war between the Forerunner and the Flood and perhaps why she knew a way to destroy the Flood without the use of the galaxy-wide Halo array. She had to ensure enough of a threat (Truth at the Ark threatening to activate the Halos) that the Gravemind would withdraw his constituents into one place. The Gravemind didn't know a local Halo already at the Ark would be his undoing. By then most, if not all, of his forces were at the Ark.
