No, but in the novel, no-one was described as being a Supreme Commander. What it did show though, was that 'Fulsamee issued orders to fire upon the POA without being prompted by any one else and after that order was cancelled, again by 'Fulsamee after words from a Prophets assistant, he then orders the boarding craft out.

That seems to be an awful lot for a mere Ship Master (in pure rank terms) to do on his own initiative. You're right that his ship is described as a Destroyer, but that doesn't strictly mean it isn't a (or the) flagship.
There is reasoning behind the theory.
