Maybe not all of them are equally unreliable. The Pfhor have ranks; some Pfhor are less important than others, and therefore some are less deserving of a good, high-quality stasis chamber than others. Perhaps You were put in one the more reliable chambers, one that was normally reserved for high-ranking Pfhor dude.
As for ship crew, Durandal had a handful of loyal S'pht.
As for save terminals, well, I personally think that their only purpose is to allow you to save your game. The fact that there is a plot hole concerning them does not bother me, and as far as I'm concerned, they have no major position in the story, and were never intended to.
