And IIRC it was given that name because it began life as a project to make a Pathways like game where you can run, not just walk. So out-of-universe, the running meaning of Marathon is the likely origin of the name.
But the manual also talks about the historical Battle of Marathon, so it seems like that's the in-universe origin of the name.
