I'd argue that the timelines are all the same, and only the players actions change. ;)
On Bagged Again, Tycho says some things that suggest he knows what we're up to. But what he says could also be taken as admonishment for our dark past. Who was the Security Officer before he was chipped and resurrected? What did he do? If the player was a Battleroid on Icarus or Thermopylae, maybe Tycho refers to what were undoubtedly heinous warcrimes (battleroids got on both sides and killed everybody).
Maybe Tycho is able to put two and two together and realize from your behavior that you know too much to simply be living life in a linear fashion like everybody else in the universe. He might get this info from studying the newly awakened Durandal/Toth, or from studying us.
