While the W'rkncacnter could possibly exist across multiple timelines(I need to the more research) I don't believe that the AIs in Marathon are ever aware of the SO's time-traveling shenanigans.

I'm fuzzy on some of the specifics of Infinity's story. I'm going to tackle Rage tomorrow.
