The Dream Levels and Failed Timelines section explains why the manual story is a different timeline from the events in Ne Cede Malis. There are subtle differences between the two. I have not had any evidence that disproves this.
That section also has some input from Greg Kirkpatrick and Chris Geisel, which help to explain the timelines within the game itself.
While the diagrams are quite complex, if you take the time to go through them things do become a little clearer.
If Forrest was still around he could explain things a lot better than I can. He's knows (or knew) the timelines backwards. :)
