Actually the Security Officer is not free at the end of M2. Durandal's comment "you can stay and work on your tan if you like" is tongue in cheek. Durandal knows that if SO stays he'll fry in the super nova.
In the same terminal he says:

There is much to do in the next few months
and our first stop will be another ruined
world, this time far from the galactic
core. There is a rogue star that has been
passing through our galaxy for nearly a
millennia.
We will meet it in one of the great voids
between the spiral arms.

Note the 'We'. You are going with Durandal whether you like it or not.
This ending would have allowed Bungie to do a completely different Marathon (3) if they wanted. They eventually did and it was called Halo.
