The M1A1 music does sound the same because the MIDIs were converted to MP3s with QT2.5 installed. However, the M1A1 music is only 128 kbps while the music I uploaded is in Apple Lossless. Thus better sound quality.

: anywhere else, for that matter). Are the titles encrypted in the music
: file somewhere, or did Seropian actually list the track titles somewhere

The track names don't appear anywhere in the music file. The track names are direct from Alex Seropian's Marathon Songs folder dating from Nov 1991. The Marathon Music section on the Story page has details about where the Marathon Songs folder came from.
