I still think they're separate universes Forrest. I'm even taking the perspective that the 'Elites' species ("Sangheili") in the Marathon timeline is the Nahk. Different events in time produce wildly different outcomes.
Now, we know that Bungie is fairly obvious at the end of Halo 2 that the Forerunners are humans. The golden arc that the triangular device Master Chief rides from another Halo installation does wind up at Earth. Also, Guilty Spark makes reference to another human using the Index as a "fragile Reclaimer" - i.e: any human can be a reclaimer.
While the above belongs on a Halo forum - you get the idea. The Jjaro are never explicitly (in the Marathon universe) tied back into being humans, while it's strongly hinted at in H2.
Forrest - I know the pains of revising a scenario. On my end, I'm doing it because I want to - and not because story line changes demand it. Someone once told me a scenario has to stand alone, and not be at the whims of other elements out there. Good advice - particularly since any revisions to Marathon works (for me anyhow) mean an additional 1 year delay in releasing it. : p
