Hmm, this would make sense, especially if he were beyond rampancy as you posit. As the Marathon convention is, if Thoth were a S'Pht AI, he would be writing in yellow then wouldn't he?
I think this further supports the point that the Pfhor didn't know about him.
Or if they did, they may have thought he(?) was S'Pht.
OR, if they knew of his presence but left him alone its possible that they'd found something better on other Jjaro worlds and he was old news.
