One of the things I've always liked about Marathon, at least in network games, is that there is no "best" weapon that ensures that anyone who grabs it can dominate the game- all the weapons can be used to quickly kill someone if you're good with them and defeat someone using nearly any other weapon with the right tactics (with the possible exceptions of dual shotguns at the powerful end and the M2 alien weapon at the weak end).
My favorite weapon from the original games may be dual pistols. You get the whole John Woo vibe (which was definitely the idea behind them when Marathon was being written) when blasting away at something with both hands, and they perform well enough to be used against pretty much anything short of a juggernaut or MOA*.
Favorite weapon from a scenario... Since I'm not allowed to name the "juggernaut gun" from Operation Vengeance, I'd have to go with the set of new weapons (heh heh) you get near the end of RED. It's great to run around absolutely destroying all those tough monsters that were giving you so much trouble with mere human equipment :P
