Of course you can, but it's more interesting to look at the Covenant as the US, since most people don't seem to consider that the only real difference between Bush and company and Osama and company, is the names they use for each other and their respective religions. And to be honest... I think most people with an unbiased standpoint would agree that the US is more similar to the Covenant than the Humans.

I definitely don't think Bungie is into politics. Bungie is into fun games and that's it. They changed the name because they didn't want anyone to seriously believe that the story was an allegory.
(All the biblical terminology in the game is pretty interesting, though.)
