The Marathon was a massive starship, it certainly had smaller craft docked with/in it during the voyage to Tau Ceiti. I'd guess, a lot of ships, given that the Marathon was a) huge and b) a colony ships. He's probably just wondering where they are...

As for Durandal and his trip to Earth- the bugger kept everyone in stasis so they wouldn't be able to get the fuck off his Boomer death ride for Lh'owon
