I think you may not be thinking it all through right. I Love Bees is not canon, but that doesn't mean nothing brought up is canon. After all, Coral exists. Surely other things mentioned in it would exist and perhaps specific events.
I mean, the fact that similar plot elements were used in the origin story of Nicole in Dead or Alive 4 seems to point to them being canon in some small regard. Exactly what is canon in I Love Bees is another matter entirely. It is essentially like finding a needle in a haystack.

I mean, the books are canon but they contradict each other and the games on several occasions. In fact, the games contradict themselves as well.

However, Johnson being a Spartan-I would help explain why Bungie didn't like First Strike's explanation of his escape from the Flood.
