That is truly a well thought out theory. I believe, however, that the "Two Betrayals" in halo are the MC betraying the monitor by not activating the halo and then the obvious 343GS betraying the MC. I believe you're dead on with the time travel aspect of the halo 2 plot. With the similarities between Marathon and Halo already running rampant it is not inconceivable that Bungie could take another important plot aspect from their Marathon series and put it in their updated/rehashed version of the story - the Halo series. I originally thought, as I was writing this, that we may have to travel back thousands of years to halo installation 04 and this time actually activate it (given Cortana already has the index), but the temporal inconsistencies which arise in that plot speculation are both numerous and irreconcilable. Luckily we're only 2 months away from all (or at least many of) the answers.
