That's possibly worth trying. Mouse control was apparently changed significantly in 1.1 and 1.2, but for what it's worth no one ever seemed to be happy with the way the mouse was handled in Marathon, from 1.0–1.2. Aleph One thankfully gives the game modern mouse handling.
As far as troubleshooting, the only thing I can think of is to make sure that you aren't trying to place the save game file in a locked folder.
