The red layer is Marcus' health, not a third layer of shielding. Think about it: if we were as weak as the Bobs, being able to only take 1 hit from the powerful alien attacks and all three bars were shields instead of only the yellow and purple, we wouldn't be "bigger, stronger and a better shot" like the manual says now would we? That would make a very crappy battleroid when they're supposed to be super strong killing machines despite the organic parts.
I prefer to interpret the 1X charger healing him in that they provide power to his auto repair systems, with the higher levels (2X and 3X) being the ones that actually charge his shields.
It's just that health/armour plating and energy shields share the same bar which is where the confusion comes from. It's the same idea as Destiny's health/shield bar except they don't regenerate.
Unlike Marcus, John only has a single layer of shields but this time, Bungie were able to separate health from shields more clearly so he needs medipacks to heal and his shields recharge on their own. Overshields in Halo give John 2 extra layers of shield as a reference to the actual shields in Marathon whereas Marathon overshields are the invincibility chips, at least that's how I saw it as I played Halo first.
