And no matter how hard we pound them down, they keep springing up, like weeds.

Sure there are lots of similarities - both games are from the same company (not entirely the same people, though) and they share many themes. There are just as many inconsistencies, however, that make the two stories incompatible with each other. Marathon and Halo share a common inspiration, but they're otherwise not related.
