In FoR on page 232, it says that in addition to letting Dr. Halsley go through with project MJOLNIR, ONI stepped up funding for intel and reconassiance missions. Small stealth ships were going to be deployed and search remote systems where the Covenant were based. One of these ships could've found the Covenant homeworld...
