You never see shades but you do see ghosts being dropped off, makes sense as generally the dropships you see are dropping right in front of you in response to your presence not as a precursor to you coming. It could be that the "crates" actually contain shade parts. I assume that there is at least one other shuttle bay, and perhaps upper shuttle bays as well. Plus there may very well be vessels that are equipped more as an occupation force where the T&R is more of an attack vessel with minimum garrison.

On the hole, wouldn't the covenant do it ? to keep the ship from being space worthy, near the point where the flood started to overwhelm them they may have tried to sabotage the ship, both by leaking coolant, and damaging the ship. Perhaps they were implementing the plan that Cortana hatches when we and the flood interrupted them.
