Yep, they could have died off alright. I don't think they're deep underground - unless they burrowed down there. If they came with the asteroid, this has been excavated and studied, so whoever did that would surely have come into contact with the Flood, and we'd know about that by now.

So, either they died, or they weren't on the asteroid to start with.

I think they weren't on the asteroid. However, I do like the idea of the asteroids as bait to get more hosts to come to the Halo, bringing FTL ships with them, releasing the Flood into the Galaxy once more.
