Well, I think the whole point of Gravemind is that he is such an overwhelmingly powerful force that even Master Chief can't use his usual tactics against him. You do destroy him, by blowing up High Charity and activating Halo, but that just serves to demonstrate how formidably powerful he really is. Just shooting him until he dies isn't an option.
