I'll take this one, even though I'm not part of the dev team, or affiliated in any way with Bungie, for that matter: There never WERE colored flashes in Halo. Matt's reference to them was in response to someone's mention of them in Oni (where they signified hits). They weren't cut - they're just not in the game.
