Think the covenant withstands as a religious pact between the prophets, being "holy" "divine" self proclaimed "prophets", and the races still supporting them. The elites, grunts and hunters are probably rebels at this point. (Imagine them fighting aboard literary every spaceship in every starfleet and every planet in every system the covenant control.. The conflict is huge.)
