Overall nice theory. Personally I like the whole "from another planet" idea the best. It's better than saying the Forerunner made the Flood. However I do not think that the Forerunner would change into a Flood form because they breathed in the atmosphere.
If anything I think that several infection forms could have been taken from their planet onto a Forerunner ship. From there they would have experimented on their own recently dead bodies.
At which point they screwed themselves over because now the Flood is forever sentient. (I base this "forever sentience" on the telepathy and genetic memory theories roaming around)
