Well, transliteration from a foreign language into English tends to be decided more by common usage than by accuracy. An easy example would be the Russian Fyodor Dostoyevsky, whose last name appears as Dostoyevsky (duh), as well as Dostoevsky. Both are "correct" for English, despite the fact that one may be "closer" to the original Russian.

In our case, Bungie's source for the spelling of "Mjolnir" may have been none other than than Stan Lee -- not a scholar on Norse mythology, but one hell of a story-teller nonetheless.

Finally, Mjolnir within the context of Marathon's universe is both a "thing" (Mjolnir recon number 54/Mjolnir Mark IV Cyborg), as well as a person (Dr. Mjolnir), the former being named after the latter. Where last names are concerned, all sorts of modifications can incur through time. Ask anyone who has immigrated to the US in the last, oh, 100 years or so.

Therefore, even though "Mjolnir" may not be correct way to describe Thor's Hammer, it's the accepted one.
