I believe the original plotline for Halo actually had Cortana going mad with power after you install her in the Control Room, and then of course she becomes the bad guy. That may actually have made for a slightly better plot (especially considering it would've avoided the stupid quasi-romance plot of Halo 4), but oh well - at least we have 343 Guilty Spark, and he was truly an excellent villain.
