I always thought Thoth was completely unrelated to the Jjaro. He's described as a S'pht AI, and was left behind by the 'Kr when they departed. Perhaps he was intended to interface with S'Bhuth when/if they ever returned.
Even the merged Durandal/Thoth entity doesn't seem to know about the W'rkncacnter until they are told about them/it by S'Bhuth.
And did Yrro actually help the 'Kr depart? It seems like that's just a more poetic way of saying they discovered Jjaro technology that was left behind, which allowed them to leave. Tycho shows us a cross-section of a planet or moon that looks to be at least partly artificial in nature. So K'lia could have been a Jjaro construct (or maybe that's what "Jjaro outpost" entails: an artificial moon).
I always wonder how much of the S'Pht history terms was meant to be taken literally, and what was meant to be like a creation myth. Was Lh'owon really a desert planet, and were the S'Pht really brought there?
