I'm just starting to slowly work my way through Volunteers. I'll use it as a companion as I go through Infinity again. I have some thoughts on the origin, though they may be a bit jumbled because I've been traveling for the last two days. The SO is not mentioned in Marathon 2's final screen. Granted, he isn't mentioned in Marathon 1's final screen either, but it does open up a theory.
An involuntary activation makes more sense to me as the SO for the first(Two? Manual and Ne Cede Malis) jumps doesn't bring along his weapons. After that point the weapons do transition with you, suggesting that the SO now has control over the ability. I had some related thoughts about a quote from Chris Geisel and Greg Kirkpatrick, "Yes, the player is jumping from a number of possible futures trying to find the path (eat the path) that will allow him to survive the cataclysm on Lh'owon, and unite him with 11th clan in a way that Durandal never could. How the player is able to do this jumping has to do with the unique interaction between Jjaro technology and sentient creatures." "...unite him with 11th clan in a way that Durandal never could."
