: I don't think that the save runes are actually a major part of PiD's story

I guess your right. But Bungie, during the time when they made PiD and Marathon, tried to be realistic and tried to keep everything within the story. In the Marathon trilogy, the save points are pattern buffers, and as such they are acknoledged by the AI and are part of the canon. Why wouldn't they do the same with PiD?
