I don't think that the save runes are actually a major part of PiD's story since the player, realistically speaking, didn't have the option of literally saving his progress and go back whenever he died. The runes are just the way that we, the audience, can save our progress. I guess that this was Bungie's alternative to enabling us to save whenever we want to and put in a scenery object that doesn't play a real part in the story-line, it is just meant to mark where we can save.
