Extermination checks for all aliens, not just enemies, and on non-rebellion levels the LIVE_ALIEN_THRESHHOLD is 8. So on a normal level, the mission completed terminal will show when there are fewer than 8 aliens (enemy or not) left alive. Exploda-BoBs count as aliens.
On rebellion levels, it's aliens *and* BoBs of all types, and the threshhold is 0! There can be nothing left alive besides the player on those levels to get the success message.
You did, after all, pledge to never, ever, leave a single Bob alive, did you not? ;)
