I've been getting a similar problem with M2 - I get transparent liquids with the texture replacement pack (so long as I put the extra mml in), but I don't get the transparent weapon effects etc.

Also, the mml that is packaged inside the AlephOne.app doesn't work either. I've sent an email to the dev list about it, if I get anything back I'll let you know.
