Hmm...
HEV Suit = cyborg armour stuff
Scientists = BoBs
Hivearm = Alien Weapon
Uhh, that's all I can think of right now. I wouldn't really say that HL has obvious Marathon references though.

Oh, and Escape Velocity: Nova has numerous obvious Marathon references. (Tau Ceti, Nil'a Mjolnir, and a couple of others)
