I don't think it's exactly an alias- I think the entity we call Joshua infected Science Office Joshua Rillings like John Carpenter's Thing, then used his identity to subvert the ship. He would then answer to that name for the rest of the scenario out of convenience or habit. It's possible that the "real" Joshua never had a name before taking over the science officer. This was actually the first time I noticed that tidbit, so we'll have to be careful to watch for a similar "origin" for Michael, since I don't remember anything like that for him off the top of my head.
