The way I see it, I figure this was a substantial S'pht structure at one point, and---unless it's downriver from the dam that was burst in prior levels and that flooded the area in Charon Doesn't Make Change---is that the fighting from the S'pht civil war way back so many millenia ago put so much fire, smoke, and general nastiness into the air that it caused a mini-nuclear winter and thus caused a greenhouse effect, flooding previously bone-dry low-lying areas.
I figure this level used to be a S'pht temple, given the S'phts strong spiritual side---the old hangar was likely some sort of chapel, and the small rooms near the entry stairs with the clusters of Hunters and the small pools were some sort of Zen garden-type place.
