Hathor's Junction is the K'lia junction, the one in the future from which you came. Although now that you point it out, I did neglect to explicitly mention why she can't use it. But you can piece it together from past events: Leela has the keys to future K'lia now (got them at the end of Chapter 2 remember?), and two users of a Cybernetic Junction can prevent each other from accessing it (which is why Hathor can't just access your Junction and beam you back to the Big Bang or something, as Tycho explained at the end of Chapter 1). So Leela is around looking for Hathor, and so Hathor can't access the Cybernetic Junction. If Leela were to stop paying attention, on the other hand... but now I'm getting a few levels ahead.
