I tried this, just to see. And yes, chekcing the rebellion flag makes the extermination level work. This makes no sense at all.
Unfortunately, letting this be a rebellion level does not make sense in context of the other levels. So I'm still going to have to find another way around it. Maybe adding more monster types, but putting them in polies the player will never reach will do the trick...
