One thing to keep in mind, just so that you don't have the wrong expectations: there's never any point in the Marathon trilogy where you just go "Whoa! THERE'S a revelation I never saw coming." Well, except maybe Durandal's mea culpa in Marathon 2. There are statements made that have a very deep impact on the rest of the story when you understand them, but for the most part you're never given any straight-up answers to any big questions. The plot flows through and has resolution but the greater universe, like real life, doesn't pose you with a mystery and then by the end of the story give you the answer. It gives you a good story with a lot of questions, and somewhere back there in all that stuff that just happened, lie the answers.

So yeah. Don't expect to find Durandal to be your father and Leela your sister, or it turns out that the whole Marathon is actually a dream, or that you in fact ARE Tyler Durden... there's a big universe out there, but you've got to explore it yourself. Or with us :-)
